You would be better to take an organised tour of Japan that includes the castle. Or if you want to do it yourself, catch the train to Matsumoto and check into a hotel. You are not going to do Tokyo to Matsumoto and back to Tokyo in one day.

There are crowds anytime of day. We saw the dressed up folks in the morning at 9am. Not sure if they are there in the afternoon.
