There is no shinkansen from Nagano to Matsumoto, only limited express train. We did both - reserved on the way to Matsumoto and jumped on a train back to Nagano without reservation. All limited express trains have a number of cars with unreserved seating. Just show your JR Pass at the gate. Enjoy Matsumoto.

You would be better to take an organised tour of Japan that includes the castle. Or if you want to do it yourself, catch the train to Matsumoto and check into a hotel. You are not going to do Tokyo to Matsumoto and back to Tokyo in one day.
